Water blisters on my foot with irregularities? Help!

So I'm not too concerned with this issue, but I do want to know what it is and how to clear it up. The story:

I get shin splints when I run because I am duck footed. I went to an orthopedic place and got these custom made inserts for my shoes. I've worn them in my casual shoes for about a week or two and last night tried them in my runners for a late night jog.

After about 15 minutes into the jog, I could feel blisters forming on the bottom of my foot along the arch where the inserts had a bit of pressure on my foot. But my old rugby shoes used to give me blisters too and I figured I would just run through the pain instead of walking back home, so I decided to press on anyways. Well I managed to finish my run and get back home. When I took off my socks to see what the damage was, I had two large blisters, the size of my thumb on each foot on the inner side of the arch.

What was wierd, and what I need some advice on please, inside these two water blisters are little hard white things. They are under the top layer of skin and in the watery part of the blister. Some of the do not move, but at least one in each blister is just floating in the water. I don't know if they are some really wierd kind of wart or a byproduct of the blister or whatever. I've never noticed this kind of thing before in a blister.

I do have a history of warts on my feet. I am also trying to figure out how to get rid of athletes foot. I worked at a pool over the summer and picked up both the warts and athletes foot there.

Sorry for the long explanation, but PLEASE! Any help or information would be very much appreciated!
