You may be doing too much speed work for your present condition. Most of your running should be Long Slow Distance (LSD), where you run a comfortable pace that allows you to talk with a running buddy. Only do speed work once a week, and don't do it for long periods of time. Do LSD before and after a speed workout. Be sure you stretch each workout. Here are the stretches I do.
