Maybe your new shoes are too large and allow your foot to move around? Try thicker socks. Don't use abrasive socks. Run shorter distances (about a mile) while you're experimenting with the new shoes.
Having the toe next to your big toe be longer than the big toe is a common condition called Morton's foot, and that condition can cause lots of problems. You might consider getting a custom orthotic for your feet.

My new shoes caused blood blisters on my two long toes (the ones next by my big toes). I was encouraged to buy larger shoes than I would normally. This has never happended before.
