What are advanced side effects of a vaginal fungal infection?

I've missed my period and feel nauseus and have a head ache randomly throughout the day. I took two pregnancy tests and both were negative. They were taken 12 days after my missed period. I've been under alot of stress as well though. I went to the doctor and he said I had a vaginal fungal infection for almost five months now but I took a urin test and he didn't say anything about pregnancy either. Would he have told me I'm pregnant if they found that? Could those effects of pain in my abdomen, feeling nauseus, head aches and missed period be related to a severe fungal infection?
