It is also not "natural" for the feet to be encased in cotton and leather for 90% of our waking hours and yet that is done all the time. So I'd not use "natural" as the barometer, nor would I use "normal".
Generally speaking we grossly abuse our feet. We force them to bear not only our weight but the added weight of our offspring, our book bag, and our groceries.
The short answer to this question however is "no one really knows" how these things may impact the feet over time. I prefer to avoid contraptions though spreading the toes is very nice and this might be very therapeutic when used sparingly. I prefer however to encourage my students to find the muscles of their feet in their practice. Otherwise it's just another manual manipulation and that ultimately serves as a crutch or band-aid, not as true healing.
I'm not aware of any ligaments that run from the foot to the knee, so I can not comment on that facet of your inquiry. There are several ligaments in the foot itself and several tendons which connect the lower leg muscles into the foot. But that seems to be the extent of it.

It is not natural for the ligaments in the feet to be spread out of alignment. The ligaments and muscles of the foot extend up to the knee. How will prolong use of yoga toes affect the muscles and ligaments of the foot and lower leg?
