I would check with your child's pediatrician about this - particularly if he is waking up every night.  I don't know specifically what could be going on here.  Are there are other concerning behaviors that you are observing?  Any other concerns or presenting problems that go along with the pains in his feet?

I'd love to be able to help, but I just have a lot more questions at this point.
